Difference between layers and sheets
Just view Sheets the same as layers in Photoshop. They work basically the same way. The naming confusion is just a result of the fact that when image editors started using what they call layers, they completely ignored that that name was already in use and had a different meaning in the CAD world.
As for layers, I don't recommend ignoring them completely, but for the most part, layers are set automatically and don't influence the outcome, so you can actually do most maps without thinking about them at all.

Creating a Raster Set dimensions.
Technically, they can be any size, because you need to enter the size in the png import dialog when importing the symbols into the symbol catalog. The most important thing is actually to A) know what your size represents, i.e what distance on your map 1 pixel represents, and B) keep internal scaling consistent. If 5' object is 500 pixles, then a 10' object needs to be 1000 pixels.
However, there are standard guidelines used for official PF artwork. Here are the pixels per drawing unit used for the VH version of the symbols. Don't think about the other resolutions, CC3+ will create those from the VH originals:
- Overland: 20
- City: 40
- Dungeon: 100
Note that if you follow these values, they also need to be entered into the import png dialog when importing the symbols, don't just leave it at the default option of 40.
Keep in mind that a drawing unit varies between map types. For overland, it is a mile, for city and dungeon it is a foot. (All symbols are made in imperial, then scaled for use in metric maps).
So as an example, if you wish to create a city symbol that will be 30 feet by 20 feet, the pixel dimensions for the VH version should be 1200 by 800.

Can't see objects when moving, scaling, etc.
Which kind of object is it? Symbol, polygon? Does it happen in all map styles, or just in your current map? (Try starting a new map in a completely different style and test)
There is one specific quirk in CC3+ that makes this happen. The outline when moving is drawn using an XOR against the background. This basically means that the outline color always will be the exact opposite of the background behind it. But, if there are two entities stacked exactly on top of each other, then you get the reverse of the revers, which means it gets drawn the same as the background.

Commercial fonts, assuming you actually own the license to said font, allows you to produce documents using it, so exploding it should be completely fine, as you are not making the font available to others in any way by doing that. So I have no problem with that.
(Moot question if the answer above is "no.") If there's a font that's not on the approved list but is available for use only, does the Atlas count as noncommercial use that would allow permit that font to be used as an exploded symbol?
Well, the atlas is absolutely non-commercial, neither me, nor the contributors earn anything from it. The big problem with non-commercial though is that it is poorly defined, and a lot of licenses have a slightly different take on what that actually means. Technically, this forum IS a commercial entity, because it is connected to ProFantasy's business, but most licenses are still happy with end users posting things made with non-commercial usage licenses in such forums to show off their own work as long as they don't personally earn money from it. But for that atlas itself, I don't seeany problem with using such fonts as long as their license doesn't explicitly forbid it.

Creating Symbol Catalog issue.
What Sue says about using the PNG instead of the symbol id right, but you don't need to go around hunting for the png, simply place the symbol you are going to modify, then :CC2EXPLODE: it, that will turn it back into it's individual parts, for most png symbols that will be the image it is made from and nothing more.
But, you also said something about sheets. Do note that symbols DO NOT contain any sheets. When you define a symbol, sheet information is lost. So when creating a symbol, you should always place everything on the same sheet and just rearrange things with the front/back buttons. This ensures that ordering is proper.
(A symbol CAN go to different sheets if you use the line style to sheet options, but this splits it into several symbols on placement.)

Why do sheet effects turn off?
I can't provide a full explanation here, especially since this isn't really something I have really noticed myself.
But let me address one thing at least:
It also happens a lot on loading a map, even when it's a CC3 window that's already open with the box checked.
All CC3+ maps have a setting that determine if effects are on or off on load, you'll find this in the :CC2RESMODE: dialog. This is a per map setting. If this is off, the map is loaded with effects off, even if it was turned on inside CC3+ previously. You can override this behavior from Tools -> Options
Now, while you experience that effects randomly turns off, I don't know, but i suspect it could be due to loading a file that sets this value. There are lots of cases where CC3+ loads map files, for example, symbol catalogs are actually just map files with a different extension, and drawing tool previews in the symbol catalog window can also be map files. I am suspecting that maybe the value is incorrectly set when something like this is loaded.
