Dungeon Wall question
Lines can unfortunately just have a single path, they can't branch, so an additional section like that cannot be part of the line. What I would probably to in this case is to draw the outer line as a single line, and then have that "inner" vertical line as a separate line, and make sure to arrange the lines so it is below, not above the outer lines. This will give you much better corners.
Otherwise, it would have to be made as a polygon, which is doable, but a bit more work.

How do you attach a master symbol filter file to a map
Great. Means your issue is caused by the bug I stumbled over. Turns out notes also live on a sheet, so if you accidentally delete the one they're on (which there is no way to tell) you also delete the notes. Seems like they're on the LAND sheet for lot of the official templates (by pure coincidence), but no guarantee all templates are like that (probably not, since city and dungeon styles don't have a LAND sheet at all).
I've reported this to the appropriate authorities.

Questions about Custom PAL
Also worth noting: There is only one custom palette. The custom palette is NOT the same as the one attached to the map. When you save a custom palette, a file named fcw32.pal is saved int he CC3+ data directory. Whenever you try to reload the custom palette, it is this file that will be loaded regardless of the palette attached to the map.
The palette attached to the map should be automatically loaded when the map is opened.

Cave drawing tool missing?
In this case, this is because you have created a map in the very limited CC3 Dungeon style. This is just a small preview of what dungeon styles can do, and can be used to create simple dungeons, but it doesn't include a cave tool, which is why the button can't find one.
I recommend trying another style, such as DD3 dungeon or one of the other dungeon styles available.
I also notice from the file name in the title bar that you have managed to save your file in the CC3+ installation directory under program files. Don't do that, it is a bad place to keep your maps. I recommend creating a folder inside your personal documents directory or similar.

Quick Village SS6
In the eastern part of the village, I needed the palisade wall to be at a slightly different angle and so just rotated it by 15°. This however throws it off kilter compared to the other sections... it looks like it is leaning inside. Do not know how to adress that one.
Unfortunately, that's a limitation of isometric symbols in any style. They can't be rotated (and still make sense). CC3+ is just a 2D-mapper, so to create a 2.5D style like this, symbols have to be drawn in a special way to create the illusion of three dimensionality by building the perspective into symbol image itself, but that also make the symbols only work when they are oriented the way they were originally drawn.

Community Atlas - Arthenn / Berenur
Re-scaling the entire map can be done simply by using non-visual scale and just selecting all the entities. Unfortunately, this doesn't change the scaling of the effects or the fills, which needs to be done through the respective dialogs.
I did write my own command that just does all of that for me.
