I would say that's completely optional. According to Scott's description, those are "deep underground". They're also continent-scale, so his map isn't at a detail level that would show any potential dungeon levels, so if you want a connection, it could be as simple as putting a trapdoor/hidden stair in any room and saying it leads to a long tunnel going down to the Darklands, or as you mention, just describing one of your chasms as being really deep....

Character Artist 3 won't install
You're using the wrong version of the installer. The one you are using is the one for CC3, not for CC3+ which is what you have. You'll find the right one on your registered user download pages.
Not sure why you're referencing DRM here though, a technical issue like this doesn't have anything to do with DRM. This is just a compatibility issue where CC3 add-ons can't be used with CC3+ and vice versa, not a protection scheme.

Wood Walls
Wooden walls are unfortunately somewhat lacking in Base DD3. There is the 'Woodgrain Bitmap' fill, but it is not the best.
There are some wood wall fills in the free Jonathan Roberts dungeon annual, showing the tops of standing beams, which may or may not be what you need.. There are also fills appropriate for wooden walls in Symbol Set 2 and Symbol Set 4. -

Drawing tool problem
For the door, it sounds like you just were the "victim" of smart symbols and snapping. Smart symbols are intended to align symbols correctly to lines (like walls) and are mostly helpful, but there are situations where you don't want/need it as well. It also sounds like you may have snap on, but not cursor snap which can lead to some confusion because the snap doesn't happen until you click, instead of continuously.
So, right click the snap button in the lower right, and make sure both snap AND cursor snap is disabled (You usually don't want snap for placing doors, but you may want to turn it back on for other things, and then it is best to have both options ON). You should now be seeing the door snapping into place as you move the cursor. Which way it is oriented should be determined by which side of the line your cursor is on when placing it, so try subtly moving the cursor right across the centerline of the wall to turn it around (just a very tiny movement required).
If you cannot get it to behave, you can also turn off smart symbols by right clicking inside the map with the symbol on your cursor and just turn off the option called "smart tracking" which is what causes it to track lines.
For the fill style issue with the drawing tools, it looks like you have picked the wrong drawing tool style for that map type. That should normally be loaded automatically, but based on the fill I see in the screenshots, I think it should be set to "Dungeon DD3 color" and not "Dungeon SS2B". Is it right that you started this map using the DD3 Dungeon template"?

What does this mean
It sometimes happens that the update installs a .dll file you're not supposed to have. Basically, CC3+ thinks you have Perspectives3 installed, but can't find the required settings files for it.
You should be able to fix it by deleting the cc2per.dll file found in your CC3+ installation directory (c:\program files (x86)\ProFantasy\CC3Plus).

PDF documentation
Documentation pdf's are stored in the Documentation subfolder of your CC3+ data directory, whereever you have placed it.
The lack of buttons for SS1&2 is normal. Those buttons triggers the appropriate menus for the various add-ons, but SS1/2 don't have their own menus, they just use the overland and dungeon menus respectively.
There aren't much documentation for SS1/2 though, since they are basically just new styles and symbols that otherwise behave the same way as the standard overland/dungeon stuff. Once you start a new SS1/2 map from the new map wizard, you have access to all the relevant symbols and tools belonging to those styles in the same way as a standard overland/dungeon map.
