The reason why the atlas maps sometimes look better is that I always export the hi-res (always 8192 pixels int he largest dimensions) from the .fcw, and then resize it for the main atlas view (1280 pixels in the largest dimensions). Rendering something much larger than required and then downsampling it generally results in a better image than straight export.
