I've found that it is easier to make things relatable for both me and the players when building on existing building blocks where they exist. Getting into and appreciating a new world where everything is different is pretty hard. So my races are actually pretty standard, I just gave them a nice backstory that slots neatly in with the history of my world.
As for religion, I adore the idea that several characters were paladins of Marcus, and are going to find out over time who and what their god actually is. I imagine the role playing on that is going to be a lot of fun!
Yea, it was. They went from burning heretics (followers of the old [true] gods) on the stake, to becoming followers of them themselves and murdering the high priests of their old religion [Said high priests are now clearly evil, so not a violation for the paladin to off them]. The paladin (They were 2 priests and 1 paladin) was the first to turn, he started seeing issues and starting learning more about the old gods in secret. We had great fun with the last priest holding on to his religion for a long time, claiming that it was all the other followers of the religion in the world that had turned from the true faith and needed to be terminated.

You can rebuild the index file yourself at any point, using the INDEX command in CC3+.
Also note that CC3+ do contain a feature to search for text in multiple files already, you don't need to move them over to PDF to do that.
I use the index file for the search feature on the community atlas website to allow you to search in map text.

Symbol catalog refuses to change back
If the symbol catalog buttons doesn't load correctly, it is usually an indication that the master filter was not loaded with the map. Which it should absolutely do with the Modern Political maps.
Can you try loading the filter manually => Right click :CC2SYMPATH: and pick master filter settings, from that dialog, hit LOAD and pick the CA42 filter in the list. Now, the dialog should look like the below image. Make sure filter 1 is the selected one in the dialog before hitting ok, and try the buttons again.

I think that approach allows them to be used in the Atlas. @Monsen, can you confirm?
Yes, as long as you don't touch the actual art files (png files) on disk, it will work just fine for the atlas. It is only a problem for the atlas if you bring your own art files, or modify the official ones (including moving/copying/renaming them).
But anything that is done in-map, like importing existing fills from valid products, or changing the settings for them in the fill dialog is fine. (With one caveat, if you import official fills using the import bitmap fill style tool, DO NOT check the "Create Other Resolutions" checkbox, as if the files didn't have multiple resolutions already (Like all the solid xx fills), it would basically be creating new files for you based on the original ones)
