I'm using the "coast outline" and "sea" tool to try to create inland lakes and they appear just fine, but if I zoom out or in on the map they suddently disappear. Any ideas about why this is happening?
They are being placed on the sea sheet. Or a sheet under the land.
Go to the Sheet part of CC3/CC3+, its the S: top row. Click on that.
Click the Add button. Type in Lake enter-key. Click Okay button.
Hide all of the sheets except Sea and lake. If the lake is still gone, uncheck one sheet at a time, but not the land nor backgorund sheets, until you see them again.
Right Click on 'Change Properties, left side of CC3/CC3+, and select 'Move to Sheet' on the menu.
Click on the lake, right click, select Do It, click on the left column of the Sheet popup, next to Lake.
Click Okay.
Your lake is now on the Lake sheet, and is above the land.
It should be, not all sheets listed in this example, like this.
Yes, whenever something vanishes it is almost always because it is just hidden beneath another sheet, so it just takes a little poking through sheets to find the right one and then just a matter of moving it above whatever is hiding it.

Oh, if the new sheet is blank, it will go away when you exit that map. To keep a blank sheet a . should go at the corner, under the map border.
