Could someone please tell me, where does CC3+ store the information about user added (with "More Fonts" button) fonts? I want to clean up that list, remove those without proper cyrillic support.
I'm not quite sure what you're asking, but I will tell you what I know, perhaps it will answer your question.
Cc3 has a number of fonts already stored in the program. I'm not sure where, but there MAY be a fonts folder in the program data. I'm not positive, so please don't quite me on that.
However, cc3 (+) can also access any font you have installed on your computer. When you open your cc3 program, down the right side of your view window there are a series of buttons. The two bottom buttons are your text buttons. The left button allows you to make text that you put on your map. The RIGHT button is how you set the parameters for your text.
If you click on that right button you can scroll through the fonts cc3 already uses. But if you don't want those fonts, there is a lo g button at the bottom that says more fonts.
Clicking on the more fonts button will bring up another window, and it will list any font you have stored on your computer. It will also have the vector fonts that came with cc3, but you don't want to use those, there's a problem with them and they cause cc3 (+) to crash.
I don't know if this answers your question... But it may give you directions on whether to look.
The font references are stored in each individual map, these are just references to system fonts. Note that these are inherited from the template used when creating a new map, so you could also edit a template to remove a font reference, and new maps from this template hereafter will inherit only the fonts specified in it. The 'More fonts' button brings up the list of all fonts installed on your system, to clean up this list you need to uninstall the font from the operating system.
This is what I get. I know they have to more folders because I can access them from the CC3+ software to get to bitmaps, symbols and more. But, they do not even show up when I run a search command on my computer for PDF files.

Thank you, Monsen, for the explanation! Does it mean that all fonts, that I've added with "More Fonts" button to my current map, will be with it forever? I've been "working" on a one single map two or more years already, so the thing about templates and inheritance wasn't obvious for me. New map and the font list has no additional fonts.

I'm not sure, because my windows 8.1 is in russian, but it should be this way: open your win files browser => go to "View" panel => click "Parametrs" button (or Options) => go to the 2nd tab and search for hide|unhide checkbox.
And here is the list I've been so concerned about. No "delete" button.

If you have Windows 7, select the "Organize" button, then "Folder and Search Options", then "View", and finally "Show Hidden Files, Folders, and Drives". The ProgramData folder should appear directly below ProgramFiles (x86).
CC3Plus puts files a copy of any fonts it installs or ties to in a ProgramData folder and in the Programs folder it doesn't put all the files that are kept in the separate ProgramData folder to deal with Windows permission issues.
CC3 by default puts everything in the Programs folder and CC3 and doesn't split files it uses up into 2 separate locations and is known to cause font install problems on Vista and up.
I'm suspecting that you may have some duplicate fonts installed and some font registry problem caused by this which could be an issue with not being able to delete or add them.

Yea, that dialog doesn't have a delete button. To get rid of unwanted font, you need to execute the FONTPURGE command (Just type it on CC3's command line and hit enter. This command purges all unused fonts from your map. You can then add back any you wish to keep. (Note that it won't touch fonts that are in use in your map). Do note that the fonts in this list are only references to system fonts, purging them will not free up space or resources, the only benefit is to get a cleaner list. Fonts are not embedded in the map.
