FT3 don't append the file extension to the file name you provide in the save as (and similar) dialogs, but saves the name exactly as you provided it. It do suggest it appended to the filename as default though, so I recommend you don't remove the extension from the edit field if you are saving under a different file name than suggested (or manually just add .ftw before clicking save). If you accidentally saved a file without file extension, the easiest is to just rename it in Windows Explorer and add the .ftw extension at the end of the file name.
